There is a lot in the manga, but it doesn’t happen often. A group of men are told to rape a young teen and go to do so (but are stopped before they do anything), an older woman has unwanted advances on a 17 year old (kisses him), a 17 year old lies about who he is to have sex with an older woman. This is all in the first few chapters. Later on, there is a character called Otsū/Otsuu who is touched in an unwanted way, but nothing ever happens. [SPOILERS]: In the later chapters, when delving into Tsujikaze Kōhei/Shishido Baiken’s past it is shown that he was part of a group that often killed others. The group also raped women, and the manga shows his own attempts to rape women twice as a young teen. He manages to succeed once.
There is a character who is both mute and deaf. In his childhood, there are characters who attempt to bully him and make fun of him because of that. It is brief, however, and stops after a while

Matahachi, the main character’s childhood friend, has an arranged marriage (a fiancée) who he cares about, but has sex with another woman and decides to live with her instead. Later in the manga, he is shown to have left her/split up with her and frequently has sex with other women. Some of them seem to have husbands of their own.
If you count alcohol addiction, yes. A character is shown to drink frequently and spends a lot of his money on it. He is shown to be disappointed in himself when he does so
There is no haunting, but spirits of certain dead characters are shown and act as they usually do personality-wise. At some point, Musashi/Takezo sees the spirits of two characters, but it is later revealed he imagined them to help him figure some things out when the real spirit of one of those characters talks to him.
