The main character has his mouth fused closed and a small robotic bug implanted inside his body through the navel. It is later removed through a suction mechanism in the same area. The 'real world' of The Matrix is full of this; humans are born, raised, and die inside womb-like pods, with several ports for attaching wired needles to their bodies. He awakens in from the simulation and people try to hold him down, eventually though he gets out and gets dizzy, (the camera gets fuzzy too for a few seconds) and then when Morpheus tells him to breathe, Neo v* into a mangrate. It's not hyper-detailed it just looks like

the whole story is widely believed to be an allegory for being transgender, and there are multiple scenes where a metaphorically transgender character is extremely uncomfortable (terrified) of the state of their physical body. These are not related to sex characteristics, but do involve some light and then less-light body horror.
Otherwise, bodies are regularly “invaded” or posessed by the enemies.
Finally, a good character turns the tables on this possession near the end and it’s a little spooky. The Agent is clearly extremely uncomfortable in his body at the time.
