Not exactly, but one character drives an hour+ to show up unexpectedly at an ex's dorm/home. It's invasive and unwanted contact. The same character also previously called her several times from unknown numbers and stayed silent on the line. It might be upsetting to some.
A lot of the characters were/are raised pretty poorly. Lorelai was raised in an emotionally abusive and unhealthy home, Pairs has very neglectful parents, another characters parents send him off to a military school instead of actually dealing with his behavior, another character has a controlling mother, and Luke's Nephew Jess was abandoned by both of his parents, however no violent abuse is shown directly on screen or implied.
not shown but in season 4 episode 14 "the incredible sinking lorelais" there is a bit about rory seeing a horse die as a child which has lead to a phobia. we don't see it on screen

No, but in S4:E16, "The Reigning Lorelai," A grandmother/great-grandmother passes away (Lorelai the first, Richard's mother). However, no kids' parents (or MCs' parents) die in Gilmore Girls. Regarding other comments, the miniseries Gilmore Girls: A Year in the Life mentions Richard Gilmore's death and shows scenes of his funeral. The actor who had played him had passed away IRL. (But doesn't that show have a separate entry?)

In season 3 Episode 14 "Swan Song" when Patty starts singing when practicing her one woman show Kirk starts flashing the lights. They continue flashing after the people have walked out so you're not safe until it cuts to the Gilmore House.
Then, in the first episode of season 7, when Kirk drives through the new red light camera to demonstrate, look away if flashing lights bother you. The camera flashes like 4 times in succession. At least it doesn't last long.

There's an extremely built up joke of this nature around the news stand. The way it's constructed, it ends up being buildup that has its expectation subverted immediately followed by transmisogyny at the expense of a successful cis woman. I would argue even more offensive because of how much time/energy is put into making the joke.
*SPOILERS* rory and dean are together at rory’s house and dean is still married and lorelei walks into the house but you don’t see anything just rory talking about it
No. The other commenter is referring to Lorelai joking in S1:E3 about a pair of identical twin sisters marrying a pair of identical twin brothers in a joint wedding at the Inn. Nobody is related to the person they're marrying, and the joke is about them mixing up who's groom is whose. It's a cheating joke, not an incest joke. There's no incest in Gilmore Girls...
um, unless you count revelations about great-grandparents being second- cousins or something in s4:e16: "The Reigning Lorelai." The characters are disgusted; Rory starts to freak out and wonder if there's something wrong with their genes. "Our eyes!" "What? What's wrong - We both have two of them!"
Two character are driving while eating ice cream and you're led to believe that's what caused the crash but later you learn it happened while trying to swerve around an animal.
