Joshu makes sexist and sexual comments about his mother, but doesn't touch her.
Yasuho is harassed physically by Joshu twice. In the first one, he thinks the situation is consensual (but isn't). The second one is plain sexual harassment.

The protagonist doesn't know who he is (he lost all of his memories and later discoverers he is a fused version of two other people). A mother almost leaves her kid to die in the see, but at the last moment saves him. The kid remembers everything and considers that abandonment. Later in life, he says "he died in that ocean", probably referring that he was not the same person or felt despersonalized after being abandoned.
Rock bugs die but I don't know if they are considered pets. Other pets (like beetles and dogs) are harmed, but survive. They mention once in the second chapter a pet dog who has died.
After the ground collapses because of the earthquake, two characters are buried alive and only one of them survives (although you could say the other one was already dead before the ground collapses, it is dubious). This happens in the first chapter, but a better depiction is shown in chapter 53.

Yes, but it is done in a supernatural way and is reversed. Specifically, a pregnant character undergoes a treatment that can cure any ailment but will turn a random part of her body into stone. This turns the fetus in her into stone. However, the treatment is shortly thereafter repeated, which restores the fetus but turns her nose into stone.
Not successful, but a character accidentally exchanges her fetus with the Rokakaka to cure rock on the side of her head, turning the fetus into rock ( this is fixed later by her exchanging her nose for the fetus )

not rlly sure if this counts as misgendering, but a character tsurugi is a boy who is being raised as a girl bc of a curse that affects the first born sons of their family. His gender is a minor plot point in which a character becomes confused when they find out they are actually a boy.
There is a past relationship in which a character lies about his age (he don't age normally and is much older). It is specially creepy because he knew the other character from afar since she was a kid.
