The villain has a daughter that he treats very well for most of the movie. It gets complicated and spoilery to expound further. The villain also turns numerous children into cartridges and creatures for experiments, but he isn’t their father. They are his test subjects. An argument can be made that there is simply because there is an ironic mutual love (again can’t delve into detail), but the villain is only a father truly to one child.

Yes, strongly, physically.
Children are tortured, stabbed, cut open and get lims amputated. A child is reduced to it's brain and used as flesh-battery.

I would say yes because the character is stripped while asleep and their genitals are in a device that collects urine. This isn’t done in universe for sexual reasons, but for scientific explanation. (though we all know why it’s truly there)

It's hard to say if they actually died from the crushing, but a boulder was placed on the body during death.

No, but it's close. Children from orphanages are given false promise, only to be tortured by the person who gave them hope.

A main character dies. Horribly and slowly. We see how she gets slowly parts of her body amputated and her body cut open from her point of view.

There are times where you can see fluids coming out of people's closed mouth almost like drool, but it's usually tears or drool, not puke. There is a v word mention on 44:25 after Riko hits something with a pickaxe. Subtitles/audio will describe a method of avoiding some monsters with a [v word] smell flare.
